Very good point. What confused me was that during the movie it was Chingachgook and Hawkeye that always seemed to speak to each other in Deleware (that was the Native tongue they were using, right?). Then, like you said, at the end it's just Chingachgook and Hawkeye standing there with Cora off to the side and he breaks out into English prayer!! It would have much more authentic and believable for him to speak to the Great Spirit in his Native tongue- I imagine it was the audience that was taken into consideration here and our attention spans.
